how has she investigated? the officials that looked at the case realized that dean was getting fucked over just by hearing what he was accused of, much less hearing the actual evidence. first thing she did was accuse dean of the deed and wanted him to apologize to her. if she had investigated, why didn't she try to bring the case up and challenge it in the... 3 years, was it, that he was imprisoned?

I doubt she would have been able to get his case. Also if she get his case it seem there was information missing from it. So even if she did investigated, i doubt she would have enough to overturn it.
Exactly, just give her a chance to grow and what not. The story is still ongoing and will give the chance for her to develop.

It is plot holes, especially if it remains unexplained. Writers could patch the holes though by giving explanation later or hand waved it. So it is a plot hole until the writer manages to fix it. This is a rather common occurrence. After all why would you give the explanation like hundred of chapters later? Why didn't you explain it when it had happened? This is often the result of the author fixing or attempt at fixing the plot hole.
