In order to get rid of it, Randolph had her become Hastur's incarnation, the apostle of the Yellow King. The Ephraim that existed within her - that is, the apostle who worships another god named Cthulhu - would inevitably lose power and be cast out of the body. The reason Emily loses her memories is because Emily felt guilt because her parents died for her and asked Randolph to wipe her memories.
