I had a look at Batoto and Crunchyroll, which seems to be the licensed anime and manga sites. The sites look very nice, they let you be notified of your new manga chapters, they look very official and clean and there's a whole terms and conditions page on each of them. Now I am trying to find out why I am not already using those sites instead of whichever illegal sites I was using before? Also what is the difference between them and the other sites? Did Batoto and Crunchyroll contact the Japanese media companies to get licensing to display the content? Or are they just breaking less rules because they give credit or something?

Well, if I understand correctly, Crunchyroll is fully legal, with agreements with the publishers/creators, but batoto isn't. Batoto is just the place many scanlators put their work, which the other sites take it from batoto...
I did use batoto a lot back in the days, but after some time I was somewhat dissatisfied with the lack of 'mature' mangas they kept from there, some mangas for some reason having removed all the chapters, and the single page per page, so I switched to Kissmanga, which has a maybe slightly better bookmarking system, allows you to see which chapters you've read (not sure about how long it shows you), mature mangas and a few other things, so that's what i'm using nowadays. Crunchyroll... nope. As interesting as the site seems to be, I just never got into it.
well, crunchyroll's webpage tells you that they limit what you can view: https://www.crunchyroll.com/freetrial?from=topbar . As for bato.to, there you can see various mangas/manwhas but I doubt that all of them are lincesed to bato.to, even if this link says.. something, in some aspects, different: http://bato.to/tos . Mainly, bato.to, in most cases, is just a place to 'share' mangas.. Maybe I'm wrong.
I used batoto because they're a better choice than their alternatives like mangafox, mangahere, or kissmanga. They don't compromise the quality of the images, no intrusive ads, load fast and they used multiple server so if one of them is a bit unresponsive(something I get a lot on mangafox or mangahere, had to refresh a lot) you can just switch the server. The only downside of batoto is they have smaller selection of titles(not saying theirs is small) because they're more likely to comply to DMCA and they have some policy about rated mangos. And no, batoto isn't 100% legal. Some titles were licensed by them but that's about it.
I don't use those sites because of the word 'accessibility'. At other "illegal" sites, I can generally access more, and quite quicker and more efficient compared to "legal" sites.
i used to use batoto, but at times that i am downloading something its better to use other sites cause batoto tends to use a higher bandwith than mangafox and others plus batoto usually deletes chapters and other mangas especially if dmcad or licensing. so its really more on access and availability for me since my bandwith is kinda limited,
I am using batoto, as that is one of manga sites that is not blocked in my country. Crunchyroll isn't legal here though, that I had to set up proxies/VPN/TOR just to access it.
