The term "Best" has evolved into classic. There is even a definition for what qualify as a classic.

to me, best anime is one that i feel brought out rare idea, or plot (at least at the time/year i watched them)

    Love story / Comedy
-Lovely Complex - the only anime i remember that fully uses Kansai dialect. feels weird at first, but like it the more i watch
-Allison to Lillia - love story that spans generation
-Midori Days - girl transform into MC's to right hand, literally.
-School Rumble - why is my school life not as fun?
-Law of ueki - laughing, laughing, and laughing

    Mecha
Armored Trooper Votoms- i like how the mecha moves
Gundam X - power up needs support from moonbase, so if you can't see the moon, you're screwed
Vision of Escaflowne - the drawings are gorgeous

    Harem
Fight Ippatsu! Juuden-chan - i always like girls that 'shocks'
Isekai no Seikishi Monogatari - dark elves. delicious dark elves
Tenchi Muyo! GXP - best MC's harem interactions

    Slice of life / Realistic
-Bakuman - teaches how the manga/anime industry works. good romance too.
-Space Brothers - i always wants to be an astronaut
-REC - its a about a guy who has a voice actress as gf

    Action/Supernatural/Adventure
-Golgo 13 - the true undefeated MC
-Initial D - i was young and just started to learn driving back then
    -Jormungand - a mercenaries life
-Kara No Kyoukai - best kimono-clad female mc
-Kenichi - Karate, Muay-thai, kungfu, ninjutsu, and the list goes on
-Black Lagoon - the most badass female MC of all time.
-Black Blood Brothers - best vampire guy ever. in fact i like him more than Alucard
-To Aru Kagaku no Railgun - theres a reason why Misaka Mikoto held 1st place in Light Novel's female ranking 5 years straight (y)
-Record of Lodoss War - best rpg-themed. and the Heroic Knight Chronicles's OP was my most favorite OP song ever.
-Claymore - female warriors beating mutants large sword

    Music
-NANA - the voice, the husky voice
    -Nodame Cantabile

    Shoujo/reverse harem
-Saiunkoku Monogatari - the story that made me start reading shoujo

Based on what? If it's story + art style + animation + interesting and distinguishable characters + good directors, then I can think of One Punch Man, Attack on Titan, Mononoke and Katanagatari. A bit less picky, I'll include One Outs, Akagi and Hunter x Hunter. Even less picky and I'll mention Hikaru no Go and Death Note. There's probably others, but I'm too lazy to go back to my anime list and look.

    Clannad.

Mainly because it was the first anime that got me interested in anime.

At first it was for story but I move on to watch death note, kampfer, naruto, skip beat, and others.
I like the randomness animes sometimes have.
