Time has always passed in real life even when she is in the learning space. Just at different rates. As far as I can tell, the rate in the learning space can be adjusted by the instructors and Little Four. Remember, she had to ask #5 to extend the learning space time in a previous chapter. It's not clear how much time has passed with her in the tunnel with the murals up till this point, but it wouldn't be surprising for a few hours to have passed in the real world too since the time she was first sucked in to the learning space.
