Hmmm...
There's Release that Kraken Witch, where the MC has no powers, but witches do. Each witch has a specific power, so in a way it's like what you're looking for.
Outside NU, there's also Worm, set in a modern world with superpowers, where the MC has the power to control bugs. She gets better at it as time goes by.
Also maybe Knights & Magic would count? His skill is designing and driving Mechas, so the "change in skill" is simply a change of mecha, most likely one he designed and his team built.

Reincarnator. He can never have more than seven skills. So he's very picky about which skills he actually learns. This means that he picks up new skills very slowly. At the point where the series stopped being translated, I think he only had 3-4 skills.

Doom Lord. Theoritically, he should be able to learn lots of skills. It's just that it happens so slowly that he might as well only have 1-2 skills total. Last I remember, the skill that he uses better than 90% of the time is the still the very first one he ever learned, though it did get upgraded by having an elemental affinity integrated into it.

 

Have to admit, I'm surprised that noone recommended Godly Model Creator. He might (I haven't properly read the story, but I seem to remember him doing so) pick up some minor techniques that do stuff like strengthen his body and so forth, but he focuses nearly completely on his Superpower, a Modelling Skill. It basically allows him to create mental models of things he knows about, and, as he goes deeper into knowledge about it, he gains more and more benefits from being able to model... pretty much anything.

 

But u gotta remember even if esdeath can't control time she can still stop it

 

Going in a different direction from the cultivation novels: Elqueeness - MC one day finds out he's supposed to be the water spirit king and SLOWLY learns to controll his powers. Be aware the translation hasn't been updated in quite a while.

modern-day Assassin Reborn in a world of magic: Assassin's Chronicles - this one seems to fit your bill as the MC instead of mastering new spells continues to control the most basic spells to a degree that others can not (as of now at least)

a fantasy story with a cute griffin: Legend - the MC mostly uses a scythe and a bit of fire magic. He does learn additional skills but he mostly seems to focus on the other two.

FL transmiragtion clasic: Poison Genius Consort - MC is a poison doctor and only that. She does have basic medicin skills but she's different from a normal doctor and though she's transmigrated into a world of fighters she doesn't learn how to fight till much later in the story and when she does it's not really prominent and she combines her fighting with her poisons
