Nothing really focuses on japanese culture lol. Japanese culture is always present in anime, but i doubt there is a romance novel that explains the marine biology around Japan that highly influences the Japanese diet. And then introduces the variety of phases that swept across japan.

    Maybe something like:
Isekai Izakaya Nobu (it's more into Japanese food culture though & you need to watch it's "plus" to see the culture)
Showa Genroku Rakugo Shinjuu (Rakugo: wiki link)
    Chihayafuru
    Hikaru no Go
    Hanayamata
    Hanasaku Iroha
    Uchouten Kazoku
    Ikoku Meiro no Croisee

I'm currently watching Holmes of Kyoto. It's set in Kyoto obviously but it a lot of the anime focuses on antiques from the different eras of Japan as well as famous historical artists and artwork. It's still an ongoing series but there is a little romance and it's quite educational as well.
