Mikagura, story wise it's bland but mc is too attractive.
For manga, yagate kimi ni naru is the best one I found so far. Yuri manga with mild yet distinct taste.

If I may add LN then try Alderamin.

Also, try The World God Only Knows and Mahou Sensei Negima.
Both of them is complete and the MC isn't generic.

Erabe - Absolute Choice (?) I forgot the anime title but it's the guy plagues with multiple choices to choose.
Yamada-kun to 7 nin no majo
    Tonari no seki-kun

I tend to choose a bit more comedy in anime I watch.

Koe no Katachi - slice of life
    Teppuu - action

kek, there's tons of shoujo manga that are Hana Yori Dango 'clones', you are just reading a genre that they are scarce.

Darker than Black - Hei is the "Chinese electrical Batman". He's a Contractor, a person that is gifted special powers through unknown means, but the catch is that the more one uses said powers, the more remunerations he/she has to perform (or something unspecified, unpleasant and fatal happens. Remunerations range from fairly mundane (eating paper) to rather nasty (breaking your fingers). He is cold, calculating, ruthless and associating with him is usually fatal for lolis.

Cowboy Bebop and Samurai Champloo - both made by the same guy, and while the story is more about a cast of characters rather than a specific man, none of them behave like the stereotypical anime male lead. In Cowboy Bebop Jet is an old, cranky ex-cop, Spike is a kung-fu pistolero, while Champloo Jin is a disgraced samurai and Mugen is an ex-convict.

0080: War in the Pocket - Berine is the complete opposite of the stereotypical Gundam protagonist. He's not a Newtype, is a Zeon soldier, in his mid twenties, a grunt with no special skills or distinguished service. This OVA is likely the best thing to ever come out of Gundam and gets the "war is bad" message across in a non-hamfisted way.

Jin-Roh - alternative history meets Red Riding Hood. The Nazis have won the war and Japan is their satellite. The story of the movie is actually a prequel to an ongoing story about the brewing conflict between two rivaling police agencies. The main character is a member of a special police unit, heavily armed and armored (in the distinctive Protective Gear synonymous with the series). He's a fairly realistic character, rather stoic and of few words.
